STRUCTURE STRUCTURE is an amazing tool that performs a Bayesian MCMC based clustering of multi-locus genotype data to identify subpopulation structure. Kudos to the development team for coming up with a rather seamless GUI, and allied fancy visualization tools! I highly recommend reading the original Pritchard et al. (2000) and follow up papers to understand what I term `modern' population structure delineations. STRUCTURE 
ADMIXTURE ADMIXTURE is a relatively new tool from my 'grand-viser', Kenneth Lange's lab at UCLA. This tool performs accelerated EM runs on SNP data (again multilocus genotypes) to delineate subpopulation structure.  ADMIXTURE

IM, IMA, IMA2 A suite of tools developed by my postdoc adviser and colleagues, which performs population divergence dating under the Isolation with Migration Model (Nielsen and Wakeley 2001). I am also currently working on refurbishing this suite of tools with a bunch of new functionalities! IM Suite
